I made a small application that runs in the background of my reMarkable.
It extends the existing GUI from reMarkable to add support for starting and running apps.
Without modifying the native binary.

Apps are made up of an empty pdf file and the executable app with the same UUID as the pdf.
So installing new apps is as easy as moving some files to it.
I plan to make a simple Discover app that downloads a list of available apps with the option to install them directly from the app to the reMarkable.

When it starts a graphical app it first stops the native GUI and then runs the Linux app.
It then starts the native GUI again when the app has exited.
The two apps I am starting is just a quick example by following a tutorial.
