Sometimes when your computer is being stressed with processes or your CPU isn't that good to begin with, you'll hear VLC stop for a few miliseconds, giving some glitches, stutters, sound freeze or skips. Wheatever you want to call them. This is a symptom of the processing power on your computer getting redistributed away from lower priority processes and given to whatever other process that is demanding more processing power at the moment.
To make VLC more robust to these clicks you can launch VLC media player and go to Tools, Preferences, click the "All" option of the Show settings section in the bottom left, and then under Advanced you can tick a box on "Performance options" saying "Increase the priority of the process". This will increase the priority of the performance of VLC, forcing the computer to pull resources from other processes first and leave VLC performing at 100% which will avoid the small glitches and cuts.
