Pokémon Johto Legends Lugia Encounter
After the ending. Your rival makes mention of releasing their Legendary. So, you're allowed to capture it yourself. If you choose Lugia, obviously Ho-oh will be at the Tin Tower. If you choose Ho-oh, Lugia will be at the Whirl Islands, as seen in this video.

Make sure you're using an unpatched Crystal 1.1 ROM for these. And for people using an Emulator. The Emulator must have full support for the MBC30 Chip, or you will run into problems throughout your playthrough.
