If you have been through the game then you know about Minerva and her talk to Ezio etc. I am not too sure but I think that Subject 16 has descended from Adam and seen this in the animus session. This setting is from the times when the First Civilization was present and If you freeze the video at 0:27 then you will see someone dark holding an apple of Eden. Who do you think that might be? Minerva? Or someone totally different? Could there be a possibility that humans were sort of...second class beings at the time? Were humans created by them?
