Short Instructions:
Take the alternate swords/bows/etc out of the "_ALTERNATE" folder and paste them over their original. For the arrow model, you'll find it in the "entity" folder; Everything else can be found in the items folder (for the originals). Make sure to pair up animated items with their mcmeta file or they will not work. I believe having an mcmeta file without the proper image to go with it can cause problems too (a normal sword with an animated mcmeta file).
