How to reset in-game achievements (PC):
Delete "HKEY_CURRENT_USER\SOFTWARE\Team Cherry\Hollow Knight" in Registry Editor. This will also reset your settings and unlocked menu styles.
If you have the Steam version, Hollow Knight will read your Steam achievement data and automatically give you your unlocked achievements in-game. Deleting "steam_api64.dll" from the Hollow Knight folder will prevent this.
