Many people have been saying the Pi3 runs too hot so I decided to measure it for myself under full load conditions. it does indeed get very hot but running it at full load for this length of time should be very rare. It throttles the CPU and stays right around 100C at max loading.
Test for yourself by installing Stress:
sudo apt-get install stress
Commands used after that are:
stress --cpu 4 &
sudo cat /sys/devices/system/cpu/cpu*/cpufreq/cpuinfo_cur_freq
watch '(vcgencmd measure_temp; vcgencmd measure_clock arm)'
