Microsoft Store Apps:
One of the easiest ways to deploy applications. (No upload required).
It’s a Microsoft storefront similar to App Store / Google Play store. It is integrated within Intune portal.
Third- party vendors (Independent Software Vendors (ISVs) use Winget to create packages and upload on Microsoft Store.
Automated Update for the apps.
Microsoft 365 Apps:
Built-in apps to deploy Office suite (such as Word, Excel, PowerPoint etc)
No need to upload the package, just deploy directly from Intune console.
Automated updates.

To deploy Web app, in the form of Web link.
Shortcut will be created on the Start Menu.
Microsoft Edge Browser:
To deploy Microsoft Edge Browser.
Automatic update of Microsoft Edge set to On by default.
Line-Of-Business Apps:
You can deploy various formats such as .msi, .msix, .msixbundle, .appx, .appxbundle
Does not require complex scripting, simply upload the package.
Limitations
Very limited file formats are supported.
Can upload only 1 single file, hence customized package with several files or MSTs (for transformations) can’t be used.
Limited customization: You can’t use dependencies feature, no custom detect rules, no requirements, no Superdense.
Win32 Apps
Supports wider range of file type formats included EXE.
Complete control and customization possible for complex packaging.
Customization that can be done: Detection rules, Dependencies, Supersedence, requirements.
Custom Requirements & detection rules: can be further customized using PowerShell script.
It requires package to be converted via Microsoft Win32 Content Prep tool to convert the package to .intunewin format.
It’s a manual process for converting the package and providing various other parameters for package deployment

Enterprise App Catalog App
Pretty similar to Microsoft Store Apps as apps are available on Intune portal ready to be deployed.
Best of both worlds: Microsoft Store Apps / Win32 Apps
Benefit over Microsoft Store Apps: These apps are Win32 Apps which provide advance level of customization (detection rule, requirement, supersedence, dependencies etc)
